"Philly" is well known there, but is a branded nickname - not the official city name. Most people outside the area, particularly international traffic, have no idea of the nickname "Philly" and will conduct targeted searches for the city name, "Philadelphia".

This is further evidenced by a review of indexed pages in Google which produce 139 million pages for "Philadelphia", but only 16.6 million for "Philly". Also compare "Philadelphia Hotels" at 285,000 page results vs. "Philly Hotels" at a mere 12,300. So the power of the city brand is in the pure city name.

Granted, Philly.com does generate substantial traffic for the newspaper. Yet, they are bankrupt. So one must consider how properly utilizing Philadelphia.com (had they acquired it) could have benefitted this struggling paper.

In this case, you are wrong about the premium city domain being the missing ingredient. Their newspapers are on Philly.com, and in Philadelphia, the city is known as "Philly". I'd rather have Philly.com than Philadelphia.com. But what do I know. I just live in the city for the past 30 years.
